I was so frustrated because of this. After doing a search in the registry for the new server i discovered it in two locations which are: HKLM\Software\Policies\Citrix\IMA\Licensing and under HKLM\Software\WOW6432Node\Policies\Citrix\IMA\Licensing. I was able to change the original license server name by using the XenApp Server Role Manager in my 6.5 farm but don't seem to have that option in the XenApp 6.0 option.
