But I can't find the way to properly export it as CMYK with that same transparency involved. Make sure that “Transparency” is selected as the background and not “Artboard.” Artboard will give you a white background. When it is converted to PNG it seems the background is filled to white. So i save these images as .png in GIMP and the transparency is exported with it.

If it happens because of RGB bitmaps with transparent background, which I suspect it is, changing from CMYK to Native will prevent the RGB bitmaps from being converted to CMYK on PDF export, and hence they will move on to the RIP and affect the printed result. For some processes, it is useful to have all channels in separate images.

I am having trouble converting a cmyk tif with background transparency to rgb. As you can see in the attached image, transparency is lost when saving as TIFF.

I think the only file format that supports cmyk is tiff -- have you tried saving as tiff instead of png? it seems png doesn't support cmyk, i didn't know that. Step 4.

After the conversion it appears the black values are off and when opened in photoshop the visual is strange. Then you can save each separation layer separately using "save layer as image".
